If that's just the primary problem, just get a couple external drives (or even internal and plug when you need) and just use them to refresh the backups. There are plenty of applications to keep folders and drives in sync. Once the backup is refreshed, unplug drive and store safely until next backup refresh.
However as Sune has pointed out, I wouldn't really worry about stuff you can redownload at will. I keep my information divided in two types: stuff that I don't worry if it disappears, and stuff I would worry if it disappears. I just backup the second kind. If my entire 3TB drive goes away, all I lose is some work to redownload the stuff. If my entire 1TB drive dies silently, all I lose is some work classifying certain stuff again.
