>> Is there an option to set a specific extension filter per system when building a games
No. But you can add any file extensions to the ignore_extensions.txt so they won't be added to the games list.
>> For example PS1 or Saturn game archives might have multiple files per game.
Please give some examples because I have a few PS1 and Saturn ISO images and they do not have multiple files. It's only a .iso or a .bin and the .cue file.

That's not possible because EmuCon can't get the ISO file size from the .cue file. CUE files are ignored by EmuCon when creating games lists and they are never added to the list.

Sorry to burst your bubbles but that will not be implemented. I'm sorry but it's not a good idea to zip your disc images. You can ask anyone here, zipping disc images will give you a lot of headaches just to save HDD space.

CD images (all kinds of discs) should NEVER be zipped.

huh ? All my disc images for PS1 system are in ONE folder. What kind of disc images are you using ?
Even if the game have 2 or 3 CDs, still it makes no sense zipping them. No emulator that I know of supports zipped CDs.
Sorry for the bad news.
