Give some game files examples. Why do you have a sub-folder for each game in your PS1 collection ?
What files are being listed in EmuCon that you don't want to be listed ? Show a screenshot, please.
Know that you can delete games from the games list without deleting the actual game files. Just make sure to unckeck "Delete Game Files From Disk" option in the delete games dialog (bottom bar).
Zipped cartridges are supported by emulators because they are small files. Some emulators might even unzip cart/floppy/cass files directly to RAM instead to your HDD, preserving the precious life of your HDD.
About zipping CDs... Constantly unzipping/deleting files will shorten HDD life a lot. I have experience on this. I used to have all my games zipped, except CD images.
I've lost at least 3 drives (500GB each) because of that (I used to play emu games a lot).
And if you have money to buy another HDD, why not buying a new HDD to keep your disc images unzipped ? It's less hassle.
Now, most of my cartridges, floppy disks and cassette tapes are unzipped to avoid the emulators doing this job... I bought a 2TB HDD two years ago just for my emulation games (all games unzipped, except MAME games). Haven't had a single problem with the HDD since then.
I thought about making a list of all emulators that unzip files directly to RAM...
MAME emulator has multiple ROMs for the same game. In this case, it's good sense to have games zipped, and because MAME unzips them directly to RAM (I think)...
MAME CHD files however cannot be zipped (images of CDs, HDDs, others). It's already a special format that uses z-lib compression, created by MAME devs.
