I'm confused, weren't these removed at the request of the IP holder? Did things change? I'm not complaining mind you, just wondering if something has changed.

Passage of time. You can't exactly wait for written permission or else mame would support about 5 games.

It's PC hardware with a custom IO/JVS/protection board. Nothing in common at all with their SH3 based boards.

It's not like he was trying to sneak it past mamedevs, he was just trying to avoid his mind's view of hard kiddie oogle flood. smf did the exact same thing just from the opposite end, heading it off at the pass before it can begin. Neither makes a shit of difference. The same outcomes that can actually make a difference will come out either way I assure you.

Yeah, sure — same outcome in the end.
I think you’re giving him too much credit, though. It’s more likely that in his own mind, there’s a chance that someone (e.g. Big Bad Micko) would get angry about a working CV1000 driver. So he does it this way for plausible deniability: “Whoops, did I commit that? I didn’t mean to, honest! I had it in my working tree because I keep it running across MAME core updates. I only meant to commit the new clone code!”
It’s also possible that he actually did just have it in his working source because he’s been keeping the code running across core updates, and he only intended to commit the new clone support code from any. Genuine accidents do happen.

No he talked to Micko in advance about it afaik and Micko didn't want it coming back in until 2014. He probably did it this way as a reminder that he didn't want the games showing up in the next whatsnew but that's a guess.

The IP holder has since undergone a major collapse, to put it mildly. They are no longer in the arcade business, and it's unclear if they even make console games now. They're big into iOS/Android though.
