The inputs match up correctly in service mode for that joystick hack set Up Down Left Right all match. There was likely some physical reasoning and perhaps a unique controller which swapped things around. Beyond that, I don't know. You can always remap locally if you need to use that one machine and want traditional Left and Right movement.
