I think you could carefully run painter's tape around the edge of the flat surface to protect it and then use a router with a flush trim bit to trim the excess molding. After you remove the tape, the trimmed edge will be a few thousandths of an inch proud of the flat surface and you could clean that up with a sanding block or something. Perhaps there is a way to dye the molding after it is installed? Why not send that company an email and ask them if they can help you out? Maybe they can supply what you want.
