I can explain that. I can't explay WHY they chose to do it this way, but the fact is that about half of the blu-ray discs I've inspected (I mean its internal structure) have a special set of playlists for japanese. This set has movie with the japanese/english audio and subtitles and nothing else. On the other hand, the other sets have the movie with every audio and subtitle except the japanese. I don't understand why japanese has to be set aside every other language. And remember, only for the main movie. It doesn't affect additional material.
So if the disc you try fits the previous explanation, you'll observe the frustrating situation where you can't choose japanese subtitles (I bet you can't choose japanese audio either). If you can choose japanese subs, then probably the disc doesn't fit the previous explanation.
As to why the same disc can actually choose japanese subtitles in your PC, it's my understanding that software players can read multiple sets of playlists at once. Or maybe your PC is actually set up to show only the japanese set of playlists. You would know if in your hardware players (PS3/4) you can't select the japanese subs, and you have lots of other audio and subs (spanish, portuguese, french for example), but your PC only shows japanese and english selectable, indicating that it's reading only the japanese set of playlists.
There's a third kind of discs where there are three main movies, but I don't remember the specific differences. I just know that every time I've tested it, the video and english audio are bit-by-bit identical between the different main movies.
(Note that I'm not talking about discs with multiple cuts of the same movie, e.g. Salt comes with cinematographic and extended cuts, and Close Encounters Of The Third Kind comes with the original, special and final cuts.)
