I noticed this where if I have a controller plugged in and setup P1/P2 to be different buttons. Then close out. Then unplug the controller and come back in to that game it will wipe out my previous settings. Is there a setting to disable this behavior?

No setting that can be done to change the behavior. You can try saving your input settings, then setting the CFG file to read only
